Namespaces

BEL borrows some ideas from the semantic web that resources at a given location should be persistent. However, the BEL namespace file format contains a flag to signify namespaces that might change over time that is only very narrowly appropriate for custom terminologies as they are under development. These namespaces are not cached and are not listed.

Public namespaces are distributed by Fraunhofer SCAI on the Artifactory server.

Description
The “Neuropsychiatric anatomical ontology” (NPAO) was created on the open source ontology building software developed by Stanford center for biomedical informatics research, known as Protégé. The ontology was constructed in order to complement the concurrent efforts to code important causal and correlative biological relationships identified in the biomedical literature using Biological Expression Language (BEL), a programming language which effectively represents such relationships in a computable form. The literature focused on two common mood disorders with high comorbidity, anxiety and anhedonia, but the focus was firmly placed on anhedonia. An additional goal of this project was to identify the neural circuitry implicated in those brain regions relevant to anhedonia. The ontology was constructed upon that of UBERON, a cross-species ontology of anatomical structures in animals. UBERON was chosen as the skeleton of the ontology because it effectively categorises the anatomical and physiological contents of the mammalian central nervous system and is thus very useful for our project. All of the new brain regions (nuclei and other anatomical criterion not previously listed in UBERON) described in the literature were mapped to the ontology and annotated appropriately. It should be noted that because UBERON is an expansive and comprehensive ontology when it comes to the CNS, the majority of the newly added brain regions were simply smaller subsets of pre-existing UBERON entries and thus could be easily inserted within the framework of the ontology. All of the brain projections (which are the constituents of larger circuits) identified from the literature were encoded in the ontology using the “innervates” annotation and the converse “innervated_by” to give directionality. There already exists comprehensive ontologies for chemical, molecular, cellular and anatomical phenomena which we made great use of in this project, but with regards to psychiatric phenomena, all of the existing ontologies are somewhat limited. Therefore, we decided to include all of the custom terms (those which are not available in any of the standard ontologies employed here) relating to psychiatry (and other fields) into our custom built NPAO. This ontology was modelled on that of MESH, a very expansive near-ontology with significant psychiatric indices already included. The positioning of custom terms within this ontology was determined by searching for similar pre-existing indices and inserting the new terms appropriately.
